If you're not yet approved for Reference Transactions with PayPal, and a customer makes an order that includes a subscription, then Shopify hides PayPal as a payment option during checkout.

This is why our app can't automatic charge for the next billing of subscribers through PayPal gateway. Please contact the PayPal support team to enable Reference Transactions.
